Tweets missing from analytics export

The Twitter account I manage at work is missing tweets from the analytics export. I've checked the Timeline and the tweets show there and I can view the stats individually but I'm concerned about them not showing in the main export. To confirm I am downloading this straight from the Twitter analytics page.
